Santi Mina’s header put Valencia ahead after eight minutes and Alvaro Negredo slotted home having been played in by Andre Gomes after 31 minutes.
Former England defender Neville, in his third match in charge of the Spanish team, decided against making too many changes, despite a 3-1 lead from the first leg against the third-tier side.

Sociedad Deportiva Eibar overturned a 3-0 first-leg loss as a Mikel Arruabarrena penalty completed a 4-0 win over 10-man Sociedad Deportiva Ponferradina.
The top-flight side showed their priority was La Liga by resting nine players from the team who drew with Valencia on Sunday and still won, although the first-half dismissal of Jesus Berrocal made a big difference.
Ponferradina started stronger, but were reduced to 10 men after Berrocal was given two yellow cards in succession for elbowing Aleksandar Pantic and arguing with the referee.
Borja Baston headed Eibar in front from a corner just before halftime and further goals came from Sergi Enrich and Simone Verdi before Arruabarrena converted a penalty.
Second-tier CD Mirandes knocked out Malaga as Lago Junior’s goal secured a 1-0 win on the night and 3-1 aggregate triumph.
Oscar De Marcos hit a first-half opener as Athletic Bilbao hammered Real Balompedica Linense 6-0 and went through 8-0 on aggregate.
Further goals came after the break from Javier Eraso, Xabier Etxeita, Kike Sola, Raul Garcia and Mikel Rico.
Rayo Vallecano de Madrid advanced on goal-difference against Getafe after losing 3-1 having won the first leg 2-0, while UD Las Palmas knocked out Real Sociedad after a 1-1 draw put them through 3-2 on aggregate.
The Real Madrid, Cadiz CF game was canceled after Real were disqualified.

Paulo Dybala and Paul Pogba struck one apiece in a 4-0 Coppa Italia rout of Torino on Wednesday then dedicated the goals to causes that have inspired the Juventus stars.
Argentina striker Dybala struck for the third consecutive match in the 73rd minute after replacing two-goal hero Simone Zaza at the start of the second half. Dybala lifted his shirt to reveal a dedication to “Ale e’ Ricky” — Alessio Ferramosca and Riccardo Nero — who played for Juve’s youth team before their deaths in December 2006.
France international Pogba capped Juve’s last-16 win with a superbly taken free-kick eight minutes from time. He also unveiled a message — this one dedicated to Bryan, an 11-year-old Juventus fan who has cancer.
“He’s an 11-year-old kid who has cancer,” Pogba told Rai television. “We promised we’d dedicate a goal to him. He’s always in my thoughts and always will be.”
AS Roma’s miserable month continued as the crashed out, losing 4-2 on penalties to second-tier Spezia.
SSC Napoli crushed Hellas Verona 3-0, while Carpi pulled off an upset, with Antonio di Gaudio scoring the only goal in a 1-0 victory against ACF Fiorentina.
Roma, who are through to the knockout stages of the Champions League, have not won in any competition since beating SS Lazio in the capital derby on Nov. 8, leaving coach Rudi Garcia under pressure.

Winger Angel di Maria came off the bench to set up a late winner for striker Edinson Cavani as defending champions Paris Saint-Germain beat AS Saint-Etienne 1-0 to reach the Coupe de la Ligue quarter-finals on Wednesday.
Apart from hitting the crossbar with a scissor-kick in the first half, PSG top scorer Zlatan Ibrahimovic had a quiet game and was replaced by Di Maria, who went close with a free-kick in the 77th minute.
With four minutes remaining, Di Maria delivered a brilliant dipping pass over the defense and Cavani volleyed expertly past reserve goalkeeper Jessy Moulin, despite being slightly off balance.
Olympique Lyonnais needed a late goal from forward Claudio Beauvue in a 2-1 home win against second-division Tours, giving beleaguered coach Hubert Fournier a much-needed win.
