The Bruins won their third consecutive game and seventh in succession at home. Boston is 8-1-1 at the FleetCenter this season.
The Flames lost for the seventh time in eight games.
The last time Murray scored three goals in a game was in last season's regular-season finale, a 7-1 home win against Pittsburgh.
Marty McInnis and Mike Knuble also scored for Boston, which got three assists from Joe Thornton and chased Calgary goaltender Roman Turek after one period.
Jarome Iginla and Martin Gelinas had the Calgary goals.

Montreal goalie Jose Theodore stopped 25 of 27 shots, including a glove save on Marc Savard's shot from the slot 51 seconds into the third period to protect a 2-1 lead.
Koivu scored his ninth goal moments later as the Canadiens went on to win their fourth in six games, ending a two-game losing streak.
``Atlanta's record is not the best, but they're working hard and they've been playing better lately,'' Koivu said. ``I thought they played well defensively.''
